Loyalty Mission: A House Divided

Background

At the conclusion of the Reaper IFF mission, you'll rescue a damaged geth from the derelict Reaper. If you decide to keep him and activate him, then he will introduce himself as Legion, and he'll inform you that the geth you've been fighting are heretics who have joined forces with the Reapers. Legion will then tell you that the heretics have created a virus that would force all geth to follow the Reapers, and he will ask you to travel to the heretic space station and destroy the virus.


Walkthrough

When you board the Heretic Station (The Sea of Storms / The Phoenix Massing), Legion will tell you two things of note: that he has infiltrated the local network and filled it with random bits, so any alarm you trigger will only affect the room you're in; and that it might be possible to "repurpose" the virus so that it makes the heretic geth more like the other geth (instead of the other way around). You'll then get an opportunity to voice your opinion about the virus, but you won't have to decide what to do with it until later.

As you make your way through the station, you'll find many glowing "data streams" on the floor. If you walk onto a data stream, then you'll wake up the geth stationed at any hub connected to it. The best way to deal with these streams is to avoid stepping on them, and then to shoot the hubs. This will cause the hubs to explode, damaging the geth next to them, and making the ensuing battle much easier. There isn't any way to simply avoid the hubs. You'll need to destroy them to open up the doors in the station.

You'll also encounter some inactive rocket drones. If you override these drones, then they'll fight for you for a short time before self-destructing. There isn't any downside to using the drones, so you might as well override them any time you spot them.

Eventually you'll reach the Server Room. When you activate the geth terminal there, Legion will begin hacking it. During this time you'll be attacked by waves of geth, including rocket troopers and hunters. You'll have several rocket drones that you can override to help you out, but otherwise you'll just have to hold off the geth. Don't be afraid to retreat to the crates in the back of the room.

Once Legion has gained access to the server, you'll finally have to decide what to do about the heretics: rewrite them (+30 paragon points) or kill them (+30 renegade points). Other than the morality points, your decision won't have any impact on the campaign (but maybe it will change something in Mass Effect 3).

After making your decision, Legion will initiate an EM flux (to rewrite the heretics) or a self-destruct sequence (to destroy the heretics). Either way, you'll be given three minutes to flee from the station. You'll face a few more geth during your escape, including a geth prime, but they shouldn't take you very long to kill, and you should be able to make it to the exit in plenty of time. When you exit the station, Legion will become loyal, and he'll gain the Geth Shield Boost power.

Note: Once Legion and Tali have become loyal, they'll have a "chat" in the AI Core of the Normandy. With enough morality points (something near 100%), you'll be able to diffuse the situation. Otherwise, you'll have to pick one crewmate over the other, and then hopefully regain the loyalty of the loser at a later time (by talking to them and picking the renegade / paragon dialogue option). If you choose Legion over Tali, then you'll lose any chance of romancing Tali, even if you regain her loyalty.
