New to game, no manual, magic question.
I am currently a level 3 mage, and can only use a spell one time before having to rest and relearn it. I noticed each spell has a 1 beside it. Does the amount of times I can use the spell before resting go up as I level up? If so what are the levels?

Although I played a mage I'm afraid I don't really recall the magic system of Planescape Torment. If I recall correct it's standard wizard D&D though. You learn your spells from scrolls. Intelligence and levels as a mage increase the amount of spells you can cast before you have to rest for 8 hours. You have to prepare these spells in your spellbook. If you prepare magic missile multiple times for instance. The magic missile on your bar will have a higher number.

Yes, in Torment, you only get a stat point increase at level up when that class has progressed to the highest level of the three classes (fighter, thief, and mage).
A similar scheme is used for hitpoints per level. The manual is in error. You get only 1 hit point if the class is not the highest. Otherwise, it's a class dependent dice roll, up to a certain level, afterwards it becomes just a fixed number.
Note that Constitution increases cause retroactive increases to your hitpoints (unlike regular DnD rules). This comes in REALLY handy at the end of the game where you have extra attribute points to spend (after INT, WIS, CHR, and DEX are maxed).

So is it better to level up to 6 as a fighter(level 7 exp seems very high) and get the stat points, 3 in total, then train as a mage by the midwife? Or is it better to go to the midwife right away and train as a mage. Just had a thought, is it possible to collect exp and stat points but not level up right away? I find the beginning of the game fairly easy to do.
My plan would be to do all quests possible, except mortuary, loading up the exp and stat points, then go to midwife and train as mage. Would I be able to use the stat points then or would this be pointless to do.
My only reasoning for this is I would be able to get the increase in magic uses from the leveling. IE: magic missle gains 1 missle per 2 levels.
Would I get the stat points if I went to the midwife right after getting to the hive and level up as a mage and not a fighter?

Yeah, if you care about maxing your hit points while still specializing as a mage, level up as a fighter ahead of your mage levels. You can find someone who can switch you back and forth between fighter and mage classes, so you can alternate between leveling up mage and fighter levels.
But at level 7, first level as a mage, because you get some good specialization bonuses at level 7 for whatever class reaches that level first. The bonuses are even better at level 12, but you have to get the level 7 bonus in the same class to qualify for the better level 12 bonus. Then after 7, switch back to fighter going to level 8 first, for the better hitpoints up to about level 9 or so. Then just max your mage levels after that.... You may also want some early thief levels for the extra single hitpoints, and some increased thieving abilities, but once I got Annah I never had a need for them...
XP gained is only applicable to the class you were in when you gained the XP. So you can't gain XP as a fighter and ignore the level up messages. Then switch to mage to do your level ups.
As far as I know, you can't save attribute increases at level up. You can spend attribute points on any attribute when you level up. So going to the midwife right away and levelling up as a mage won't hurt you (except for the hitpoint benefit explained above).
Just don't max attributes out at 25 right away as there are removeable tattoos that you can use to increase them a point or two or three, depending on a bunch of stuff, and there are quest rewards that increase them permanently.
I'd increase WIS and INT to 19 first. You get a lot more XP if your WIS is higher. Buy some tattoos for the WIS increases. Get CHA up to about 18 and then DEX to about 18, then go back and max WIS (while using tattoos) and INT, then max CHR and DEX. And then work on CON. Well, that at least seemed to work fine to get all the good dialogue options and rewards except for a few of the early DEX-based dialogue rewards, which seemed the least valuable for a mage character.

Just so I get this right.....
As a fighter he is level 6, As a mage he is level 4. To get the bonus for level 7 mage do I have to stay as a mage till level 7, then switch back to fighter and level him past 6? Is there enough XP available to do this?
Also you mentioned about preparing a spell multiple times, how is this done?

Yes, and yes. You would get the good fighter hitpoints again at fighter level 8.
There is tons of XP to do this. I ended up with a level 9 fighter / level 6 thief / and about level 20 mage. There's a particularly good spot to farm XP from respawning monsters (the Undersigil).
To prepare spells multiple times, you have to have more than one empty slot on the left side of the spell book. Then just add a spell multiple times by clicking on it more than once.
