Where is your party right now? What chapter?
There's nothing a little poison couldn't cure...
What happened here was the gradual habituation of the people, ... to receiving decisions deliberated in secret; to believing that the situation was so complicated that the government had to act on information which the people could not understand, or so dangerous that, even if he people could understand it, it could not be released because of national security.

Check your journal - what chapter you're in makes a major difference in what happens via scripted events. To get in the ducal palace, you need certain papers - you should have found clues as to where to find them in the Iron Throne.

getting jailed in Candlekeep is inevitable. No matter what you do, you get put in jail. What you do in there is all up to you.

Re: About being jailed *minor spoiler*
I've been able to avoid being jailed most of the time. It all depends on how good you are at avoiding the guards. Usually I can make it into the Flaming Fist HQ and just kill all the bad guys there. That way I don't have to deal with Neb. Travel by sewer only and have a wand of sleep handy to peacefully take out any hostile guards you can't avoid.

From what LOOT originally posted, he's talking about Candlekeep. By 'the guys in the library' it sounds like he's referring to Rieltar & company.

The Flaming Fist HQ (in Chpt. 7) isn't exactly an area that's ultra-important to get further; it's a side-area to get you help for some big battle ahead, from what I hear. Still, from what's going on, it does sound like a bug.
Anyways, who you need to talk to is on the south side of the FF HQ, and they have details as to what you should do at that point, and things will fall in place - but be ready to pay attention to the dialogue and journal entries for the whole lowdown (too much to type about right now, sorry).

SPOILERS
Here's how I remember it. When you're in Candlekeep, "Koveras" sets you up. If you kill the Iron Throne leaders, "Koveras" turns you in for it. If you don't kill the Iron Throne leaders, "Koveras" does it himself and plants evidence that makes it appear that you did it. You can't leave the library without being arrested. You end up in jail, where one of your enemies taunts you. Then Tethtoril appears and teleports you to the catacombs where the wise Alaundo is entombed. You fight your way out, and then you can go wherever you want. The best course of action is to return to Baldur's Gate and collect enough evidence to prove your innocence (or if you did kill the Iron Throne leaders, you can collect enough evidence to prove that you did the Sword Coast a favor). In any case, you need to prove that Sarevok is up to no good before he becomes the new Grand Duke.
I don't remember all the details, but you can rescue Duke Eltan (I think that might be optional). Tamoko (Sarevok's girlfirend, who was with him the night Gorion was murdered) will meet you in front of the Sorceror's Sundries (or whatever the place is called), and she will betray Sarevok's plans to you. The main thing you need to do is to go back to the Iron Throne headquarters and look for evidence to use against Sarevok. You'll meet one of Sarevok's other girlfriends who is carrying Sarevok's diary for him. The diary will prove Sarevok's guilt, and I think it also tells you about the two assassins you need to meet in the Undercellar. You need to kill them and seize their invitations to Sarevok's upcoming coronation at the Ducal Palace. You can't get inside without the invitations. Sarevok plans to kill the two remaining Dukes at the ceremony, which would leave him and his cronies in charge of everything. He'd get away with murder, and you'd be dead. So here's the climax: you need to ensure that at least one of the Dukes survives so that there will be someone left to believe you when you present the evidence against Sarevok. If you do that, Sarevok will be ruined, and he will flee to the Undercity (through the blasted Thieves' Maze) where you can kill him at your leisure. At that point, killing him is really just a formality, but he's the "level boss" and you want to win the game, right?
But wait--be sure you go all the way across the Sword Coast to visit Ulgoth's Beard and Durlag's Tower and then come back for Sarevok. You need more treasure and experience, right?
Incidentally, you'll run into Tamoko again right before you make your final stand against Sarevok, and she'll tell you that he dumped her for betraying him, which is amazing, since I would have expected him to kill her for it. He must be softer than we think.
If you get arrested in Baldur's Gate, it's no big deal if you can figure out a way to escape. Neb can help you, and Angelo will let you go if Shar Teel is in your party because she's his daughter. If you mouth off to him, he will kill one of your party members. There's a little bit of intrigue involved, but it's no big deal if you miss out on it. Basically, what you'll learn is that Angelo answers directly to Sarevok, which is about as corrupt as you can get. If you want to avoid being arrested by the Flaming Fist, you can charm them whenever they approach you with Algernon's Cloak, or you can avoid them completely by traveling around in the sewers instead of walking through the streets. The sewers are difficult to map, but if you know your way around, you can go anywhere you need to go.

Try arrows of detonation or backstabbing with the Staff of Striking.

What happened here was the gradual habituation of the people, ... to receiving decisions deliberated in secret; to believing that the situation was so complicated that the government had to act on information which the people could not understand, or so dangerous that, even if he people could understand it, it could not be released because of national security.

Killing the bloody Skeleton Warriors...
POSSIBLE STRATEGIC SPOILER
While I'm sure you've already figured a way around this, I first sent in my thief, Montaron, who was already under the effects of a Potion of Invisibility to remove those pesky traps and act as scout. Then I dived my main character in (he's rather tidy in a fight these days) Hasted and equipped with all the anti-arrow magical equipment (Boots of Piercy-type-something... Girdle of Piercing, um, something else... I can't remember at the moment and can't check due to the cruel collapse of my CD-ROM drive seconds before the completion of the BG2 installation - aaargh! - I'm dying to play the bloody game and I can't! - aaargh!) and a bloody great magical hammer to engage them hand-to-hand. At which point they should switch to their halberds (ensure you attack both of them) and you can move the rest of your characters in to reduce them to satisfyingly finely-powdered piles of dust. Feel free to jump and down on said piles for as long as it takes to work out any remaining aggression.
The Thieves' Maze was nearly as annoying as Firewine Bridge...

Re: Killing the bloody Skeleton Warriors...
Firewine is not that bad, and is a great place to collect a lot of free fire arrows. Just don't try to move the whole party through it.

Top floor of the Iron Throne headquarters, where you fought some battle against a ton of guys in Chpt. 5 to get into Chpt. 6 and such. Sound familiar at all?

Oops! I misread it and thought you were talking about BG. You are correct of course, your party always gets jailed in CK.
