A clicking sound is indicitive of physical HDD failure. If the noise is persistant, back up all of your data immediately and replace the drive. You might also run Scandisk and see to see if there are any bad sectors, and there are also a couple of diagnostic utilities which you can download off the internet that examine the device for physical failure.
As tech guru Yshania says, there are several known issues related to POR2 and its installation so you should with Ubisoft to see if you are experiencing a known problem (for which there may or may not be a solution), but you should also consider that you may need to replace your HDD.

I need a new graphics card. Ok, so maybe that ain't my problem with this game, but it's a good excuse

Hey, after I had recovered my hard drive from corruption...and used the installation patch to load it...I ran the game no problem. Yet your card is technically a higher spec than mine

You need to buy an nVidia GeForce 4 Ti video card. All of your display issues will be resolved.
:
ockets check from nVidia::
And while you're at it, buy an MSI motherboard.
