Lost Soul Gems taken from Galbedir
It took me about an hour to figure out what happen to the soul gems I was carrying. These came from the Mages, Galbedir, the beginning of the game.
Petty soul gem (rat)
Petty soul gem (skeleton warrior)
Lessor soul gem (Blighted Kagouti)
Greater soul gem (Dremora)
Common soul gem (Ogrim Titan)
Lessor soul gem (Guar)
Petty soul gem (Rat)
I have gone so far, and doing magic so well, that I don't want to got back.
I just learn the best way to use these gem from one of these threads. The Construction Set does not have these gems listed. They do list soul gems, but they do not have souls within theme.
Can someone help me to getting them back.
It seems that when I got caught breaking into a house, I paid the fine and that was it. Because I save often, I was able to go back. It seems that after this incident, my soul gems came up missing, and I didn't even notice until now.
I don't want to go back. That was about a level 10? and Now I'm coming up to level 17.

If you have to pay a fine to the guards, they will take EVERY item you have ever stolen, not just those that gave you the fine
Its one of the few things I dislike about the game. Do you have the PC version? You could use the console to add the gems back into your inventory if you do.
Edit: Noticed you have the Construction Set so you must have the PC version. I'll have a look cos I'm sure they list filled gems too
Edit 2: No, it seems like you are right. Do you have a soul trap spell or item? If so then you could use the console to get the gems, then use it to spawn each creature one at a time and capture their souls
To spawn the creatures, type PlaceAtPC "creature id" 1,1,1 for each creature you want to spawn. It might be worth getting a single soul gem then spawn the creature for that soul gem, capture its soul and then repeat (that way you know it will go into the correct gem). To get the soul gems type Player->AddItem "item id" 1

The gems do exist in the CS obviously, but not in the Misc tab. If you check out Balmora, Guild of Mages and double click on the gems in the render window you'll see that the soul gems have 'added data' defining the souls they contain.
To get them back is quite simple once you know how. Open the console and type in player->addsoulgem "creature ID"misc_soulgem_gemID #
So, for the Winged twilight
player->addsoulgem "winged twilight"misc_soulgem_grand 1
for the rat
player->addsoulgem "rat"misc_soulgem_petty 1

Or, for future occasions, if you remember where you were arrested, just head to the nearest Imperial fort by casting Divine Intervention. Somewhere in there will be an "evidence chest."
You'll need to use sneaking, but you can break into it and retrieve your belongings. Just in case you get caught, make sure you are a member of the Thieve's Guild, and Mark a spot in there. That way, if you are seen you can Recall back to the Thieve's Guild and they will make the bounty on your head vanish for a very modest fee.

I did it. My stuff was taken to Buckmorth. I got all my soul gems back, except two. Could it be that the other two were taken to a different Fort?

Stealing right in front of those guards was the hardest. I reload twice until I got it right and walked out intack.

Odd... everything should have been there, to the best of my knowledge anyway. I usually make sure that my Sneak is really high and that I can use Telekinesis before lifting stuff, so I have not been caught very often. I checked the map, and, at a stretch, it's possible your stuff could have also went to Fort Moonmoth outside of Balmora. Though... given how much further away it is, I'm doubtful. The Imperial fort at Gnisis might be a better bet to check.
If none of those help, the console may need to be put to use. I'm pretty sure I once saw a section that listed filled soul gems IDs.
