I am not 100% certain, but I believe it actually came about as slang for "brother." I'm not exactly sure how this would've happened, though. The reason I think this is the case is I have, on numerous occasions, heard little girls refering to their older sisters as "Bubba."
My guess at how it happened: Little girls, unable to correctly pronounce "Brother" or "Big Brother" repeatedly called their brother "Bubba" and kept doing so even as they got older and so the nickname stuck.

Bubba is the name of a big black prison inmate in one of the early seventies southern prison farm movies - One with Robert Redford? - (before it became one of the stables: western, musical, southern prison farm flick) sorry I don't recall the name. More to the point the name/reference has been used since (generally in blacksploitation films) as a threat to deter people from doing the wrong thing. A modern Boggieman.
