Hi guys, I finally had a chance to do the
Sanctuary thing. It worked great. I stole the
stuff. The only problem is that when I go back
into the temple of Lathander within a couple of
seconds the alarm goes off and there is
nothing I did? Help?

This has happenned to me before. I suspect that you were seen escaping after the theft, or you are carrying something you stole from them. I was hoping someone was going to give you a more useful answer.

I made sure that I was in Santuary mode the entire
time I was in the Temple when I took the stuff.
In fact I put an impoved invisibility spell on
my Cleric as well.

Later I took a completely different character
that did not have any of the items I stole from
the temple and went back in and every time
the alarm went off after a few seconds. It
was fine as long as I didn't go in.

If I don't need to go in again. I don't need
to worry about it. What do you think?

There may be a later quest which means you need to go back in To complete that quest(If your a cleric you may want to be able to do this - stronghold related), but you can continue the main plot of the game without doing so.

You must have been a thief to get the quest. Why didn't you use Hide in Shadows (with potions if required)? I am only speculating but completing the quest using invis, sanctuary, etc. while under observation may mean that you are caught (?). - Curdis !

I tried hiding in shadows, invisibility, and
non-detection. My theif was immediately
detected and the alarm went off when I stole
the stuff.

I tried the santuary and improved invisibility
several times. Each time the same result.
I was not caught but after the sanctuary
wore off. I went back into the temple and
THEN after walking around a few minutes or so
the alarm goes off. I was definitely not
caught! It must be something else...
