I go and look at the quest entries.. Viper style, and only 1 scroll is mentioned?

Huh?

Yes, I performed the 2nd Viper scroll quest in the pirate cave. Yes, in-game it showed up. No, I haven't done any Open Palm Stone Immortal quests that would conflict.

Question:

Is this going to screw me when I get the third Viper scroll and not allow me the Viper Martial skill?

umm.. that was Iron Palm (..not Stone Immortal).

Seeing as how no one answered the question.. AND of course I continued on with the game..

The answer is: Viper works.. the second "scroll" just doesn't seem to be shown in your journal.
