What should I do?

What should I do first? Go to the Trsh Warrens or the Lower Ward and then the rest of Sigil?

It's really up to you: there's no single, good path through the game.

My own personal viewpoint: I quickly run to pick up Dak'kon. In each of three run-throughs I've played, my course of action differed after that.

I beleive you need Anna for that.

You do need Anna, there. Once you get her you can do other things first, but she's essential for going through it.

Say, after I give Pharod the bronze sphere aren't shadows supposed to come and kill him?
I got gypped!

Also, I didn't take up Many-As-One's area so I didn't do the "murder the Silent King" quest. Should I have done the quest?

It is not necessary to do this part, in fact i always found the many as one to be pointless, worth a go on the second time through possibly ;) It can gain you some cash if you pick up all the rat tails and sell them, not really worth the time though IMO.

I recall giving him the sphere then killing him, myself.

About Pharod, the shadows killed him as soon as I entered the Tenement of Thugs (btw, what do I do with the red key?)

Do I need to go back to the buried village and get the sphere now or later? Also, what do I do with my intestines?

You won't need the bronze sphere right away, but it's one of PsT's key items nonetheless.

As I recall, when Marta removes your intestines, you get experience plus a Twisted Ring. And if you add Ignus to the party, he can use your intestines to grant you a special spell--plus you get still more experience.
