   When finding the red crystals in the cave at dantoinne, if one is playing a dark side character, should one immediately use the red crystals or continue using the color they currently have (blue-guardian) ?

   It doesn't matter the color crystals just change the color of the blade. They aren't going to change your stats in any way.
