I'm playing as thief and I got the guild which is running fine at the moment. Thing is, I have to check in every 5 days or so to pay my fee, otherwise I lose the guild. It's not a problem now, but what about when I leave for Brynnlaw? I'll be gone for quite a while. Do I lose the guild? What do I do then?

In theory, all "stronghold" quests are suspended in chapter 3 and get picked up after you get back. I say in theory, because while it usually worked well, I had at least one instance where I came back only to find the people affronted and telling me to leave. It was really annoying, too, because it was my favourite - the Ranger's Cabin.
But all in all, you should be fine. Thieve's Guild is the most disappointing of them anyway.

I actually was able to lose the Thieves' Guild while on Brynnlaw. Since the stronghold is timed, I would suggest limiting how much your rest.

Mkay, thanks guys. I like the Thieve's Guild, I want to keep it, but I find this 5 day thingy to be extremely annoying. Why can't it be a week, or 10 days? And why can't I have someone pay the fee for me? *sigh*

Dont worry about losing it; when you come back to the city you will be able to regain it by paying a fee in the same place where you pay you regular 5 day fee
