Given that Khajiits aren't even allowed inside the cities in Skyrim, I am having a hard time trying to justify playing as one. I'm a pretty hardcore role player, so I try to abide by the game lore as much as possible. What are some reasons that a Khajiit PC would be able to travel freely when it seems that every other Khajiit is not?
From a RP perspective, play through the main quest to establish that you are Dragonborn. After a while people seem to know who you are and that should allow you freedom to access most cities.

The answer is simple, because you want to. There have always been people who are willing to push the boundaries of what society accepts. Some work around the social rules in order to make a profit, some ignore them and follow their dreams, and some intentionally push the edges in order to provoke change. Imagine if you were living in the U.S. about 140 years ago, right after the end of the civil war. Also imagine that you were of African descent, or Caucasian but of dark enough skin colour to be an issue. What possible reason would you have of going into the south? Well, maybe you're a merchant, so you're willing to work around segregation in order to profit. Maybe you like the landscape, so you take a job where you're on your own a lot, and don't have to worry about prejudice. Or maybe you recognise that if people of your generation don't start going down there and pushing for rights, then your children and grandchildren will never have it any better. Skyrim is still part of the Empire, and while the Empire is starting to disintegrate, it is by no means broken. Even if the political structure collapses, there will still be a lot of people in all of the provinces who still live for the dream. There will always by Khajiit, Argonians, and elves in Skyrim, much as there will always be Nords in the other provinces. And even if they are second class citizens, some of them have been there for generations.
This makes sense. I would think that saving all the races from being ruled by the dragons once again would establish enough notoriety that even the most prejudiced Jarls and city guards would allow the Dragonborn access to their cities no matter what race s/he is.
Good that there is a lot of RPers who try to justify their character. On my khajiit I traveled with caravans alot and was mostly an outdoors guy and only really used caravan merchants. Worked for me
now I have only EVER played as a dark elf since Morrowind. just the way I role. they are outcasts, you just have to make a name for yourself. I keep my moral standing to a positive in the Elder Scroll games. by the end you feel a sense of accomplishment because by the end of the game you have taken someone who is not so loved and revered by most to someone who everyone knows and considers a hero. like I said I have only ever played as a dark elf but I feel that you may feel the same about the Khajiit.
