When does Visas refer to Trayus as a he? Are you sure she wasn't referring to Nihilus (sp?)? If not it's probably just another flaw in the storyline.

Yes I think you are a little confused - the "master" Visas refers to is Nihilus, not Traya (Trayus is the name of the Academy by the way).
Kreia was betrayed by Sion (her apprentice) and Nihilus and stripped of her connection to the force and exiled. She is very much like your own character, just older and, perhaps, wiser.

I get the idea that Kreia was only ever following you so she could manipulate and regain her status as Darth Traya. Anyone else think about this? She admits in the end she was "manipulating you from the beginning", and it would explain why her alignment never changes -- possibly to hide from LS characters the fact that she is really DS.
Listen to her words to Atris:
"There must always be a Darth Treya,And if she does not (something something something),Then I must assume that role.
She also says something similar to you after you fight atris:
"There will always be a Darth Treya,And if she does not blah blah blah then I must appear in her place"
Some poo like that.

-Traya = kreia before she was stripped of her power and thrown down by Sion and Nihlius together
-Atris becomes Darth Traya because the galaxy always must have a Queen of Betrayal
-When atris dies there is no longer a Darth Traya forcing Kreia to assume that roll once again
