Ok I just killed Visas master and it says I need to get another Photon. Where is the override station or how do I make a new one?

On the level where all the bomb sites are (not the one where you kill Darth whatever, there should be a room that is marked on your map (maintainance and workbench are marked on the room), enter that room, and there should be a big missle, a workbench and a computer. Use the computer and get the missile [prepped for launch. Then 'use' the missile and you will gain a proton core, which you can use to blow up the final site

I think the room is in the middle of the northern half of the map.

Hmm... this worries me. I was looking all over the place for the console, knowing that the missile and workbench were in the room but unable to find a computer. I guess I could check another time a make it a nice round 50 times having circled the structure... I'm seriously hoping that my observation skills just prove to be even worse than I thought and that it isn't some sort of glitch.

The console is in the same room as the missile. It's on the eastern wall. I'm pretty sure it's not there initially, only after some trigger (I'm usually pretty careful about scanning all the walls for containers, and I don't recall seeing it my first time by).

Yeah... checked again. It's there. Was expecting one of the standard terminals for some reason. I thought I scanned the walls too but it must have been too close to the locker for me to pick up on the fact that there was something seperate there. Yeah, I'm feeling kinda stuipd right now.
