What am I supposed to do with their heads?

instead of killing them outright, you could actually talk to them first.
If talking to them, they would try to quest you to kill the other one and in that case you need the head of the opposing one to prove the kill.

I've heard that there is someone in town that also can take them of your hands for a symbolic amount(in the brothel iirc), but I don't know that one.

A girl (or guy, depends on your character's gender) at the Wink and Tickle will ask you to kill both captains but she never took the heads off my hands.

I know you can agree to one, and then get the other captain to try and 'one-up' the other one by offering a higher reward for his arch-nemesis' head. Really milk those psychos for everything they've got, and then kill them both and talk to the girl again.
