Skills points for multiclass

I'm a multiclass char. and on levelling up one of the classes I chose to put skill points in a skill of one of my other classes, do I get the penalty (it is considered cross-class): i.e I am a thief/barb with hide and move silently for skills, when I level up the barbarian and allocate my skill points to those skills do I get penalties (need to points for raising one)?

Yes you will.

Only that class´ skills you level up are considered as class skill.

I mean if you level up barbarian you need to spend two points if you wish to improve in lets say disable device or lock pick.
