| I'm not completely sure I've understood you correctly, but I think the problem sounds like a trigger has broken so Phaere hasn't left the female fighters guild and gone to the temple, as she should do.
If this is the case, the only solution I can think of is to go to the temple and summon her using the console. The codes are in the sticky at the top of this forum.
