| Check your quest log to make sure you completed everything (spoiler: the first mate is on shore and there are other pirates in the ship, but the captain who is the real target is in his cabin in the stern so if you missed him you're not finished). If the quest log says the mission is done and you should return to the sanctuary to get your reward, then your only options are to reload a saved game (on the 360) or use a console code on the PC.
