In most RPGs that I can think of, good/evil choices occur during the course of the whole game, not choosing which path to follow at the beginning. I can only think of RTSes when it comes to choosing which sides to play.

I agree. I've seen sequels to RTSes like Red Alert 2's Yuri's Revenge where the game assumes that you took the Allied path (Soviet guy go to jail, Yuri vanished after capture). KOTOR 2 did try this method before but I didn't find the story that convincing, to be honest.
