| Can't remember that I have ever tried to do it in that order, but I can think of two alternatives:
1) The leader is killed when the base is destroyed (I think you mean the Military Base west from Vault 13?).
2) You can't kill the leader, as when the base is destroyed, you can't enter it anymore.
My money is in number one, as it would rather annoying feature if you wouldn't be able to finish the game just because you did something in wrong order...
