| Huge spoilers so highlight to read and do not read if you don't want to know the entire end of the game: Basically you end up killing Jolee and Juhani, joining forces with Bastila, then kill Mission or get Zaalbar to kill her for you then watch as Carth runs away and ends up stranded on the planet. You then go to the Star Forge as normal but with Bastila in your party this time..
