Hello Coldman and welcome to the forum!

Like other members have already posted, it is perfectly normal and indeed a feature of the game, that all monsters are back and alive when you return to an area after having cleaned it out in a previous session.

Apart from finishing the game, ie playing through the game on all 3 difficulty levels Normal, Nightmare and Hell with one character, the goal for most people who play Diablo II is to gain levels and to find good equipment for your characters. Replaying certain areas and killing certain monsters who have a higher chance to drop good items is part of the game strategy.
You don't need to take all the Waypoints and you don't even need to do all the quests, there are only a few quests that are necessary to do in order to proceed in the game. There are also a few quests that you need to do because you get a very good reward.

If you don't feel like killing all the monsters in an area again, you can just run past them, into the next area. Don't use any other way to quit the game than "Save and Exit". Rebooting your computer or other forced methods does not change the game and if you play online at Battle.net it may cause a reroll of your save, ie the last things you did in your game may disappear.
