It has been a while since I have played but I think that they will attack everyone they see when they have no or very little humanity left. Which if the case, you have killed to many civilians with them. Now, I do not believe that there is a way to get back humanity either so my advise is to go back to a save point where they still have humanity and continue from there. Good luck.
