It doesn't really matter that much, but it gives a good idea if a warforged is cut out to be a monk.
I think that it mentions that it replaces natural armor just to indicate if it stacks or not. In this case, it doesn't stack since it is, sort of, and natural armor.
Example:
A dragon has a natural armor of +3
He wears a amulet of natural armor +2
His natural armor is +3 as they don't stack.
If the amulet was +5, then his natural armor would be +5
In my opinion, a warforged doesn't wear armor and sounds like an excellent monk. (if he doesn't have -2 on dex)
