Agreed. Logically, if you're LE, you'd find a syndicate to join. After you joined, you'd get discounts at the syndicate-influenced stores, while the others refused to serve you.
I think prices in BG2 should generally be raised if you shoplift successfully. It stands to reason that after a while, some merchants are going to get suspicious, and spread the word--even if you don't do the ultimate cheese act of stealing an expensive, one-of-a-kind item and sell it back repeatedly. Merchants in that situation would find reasons to not serve you, to watch more carefully, and hire extra guards.
